Who's The Harlot?

I just read Revalations 17, where it talks about the harlot sitting on the 7 hills of Rome. Following the links in the footnotes of the USCCB website, I found Ezekiel 16, where the prophet foretells the harlot. Fully expecting to find more symbolism of the Roman city that surely must have been the one talked about in Revalations, I was surprised to find the same language referencing the harlot, but very clearly pertaining to Jerusalem.

As a lover of patterns and symbolism, I'm now drawing connections to the New Jerusalem, the Catholic Church, Rome, the popes, and in the back of my mind is the nagging Protestant taunt of the "Whore of Babylon". Someone please help me straighten this out.
